The Argentine forward slotted home a low shot after meeting Kevin De Bruyne's teasing cross first time.
Aguero almost snatched all three points for Pep Guardiola's side when he fired over from close range late on.
Liverpool went in front from the penalty spot after Gael Clichy had felled Roberto Firmino just after half time, allowing James Milner to fire his side into the lead.

Guardiola felt the game was an excellent contest and says his team made him proud. The Spaniard feels the race for top four positions will go right to the wire this season.
"Congratulations to Liverpool and Manchester City. It is one of days I am proud the most," said the City boss.
"I have not had a long career as manager and it is one of the most special days of my life.
"The Champions League defeat was so tough for us and we recovered today with our mentality and attack, but we could not attack more because Liverpool are a top team.
"I want to stay here and help this club make a step forward and the battle to qualify for the Champions League will go until the last day."
Man City are 1/500 to finish in the top four, Liverpool are now 1/10 with Man United 1000/1 following Sunday's win at Middlesbrough.
